Upon startup, and sometimes randomly, I hear it clicking back there with about a 2 second delay between clicks. Usually occurs when the engine is revving. Battery/generator seem to be functioning normally. Should I be concerned?
At first I thought it was a rock stuck in the treads!

Sounds like your just hearing it working. If it stops making those clicks be concerned.

My Squareback does it too. There is a load diode or sumpin that is supposed to prevent the regulator from hunting near full charge. Try turning on the headlamps the next time your hear the clicking.
